What kind of wood is best for making new seats? Will be using mostly plywood.

Starboard is a polyethylene polymer sheet product, that will not rot, splinter, swell or delaminate. It can be machined with standard woodworking tools and needs no painting, finishing, or maintenance. Also widely used by professional boatbuilders.

What about that shower stall stuff called "Wonderboard"...?? Its water proof and black in color...It would be great for the bottom part of the seat at least.

I would not use this. It is far less durable than plywood. It would not be a good foundation for a seat as it is prone to cracking avter repeated flexing. Use 3/4 inch ply. A coat of resin and you are done.
