Any particular place on the San Juan? I think the San Juan is bigger than Havasu.

Escalante arm by far. Hundreds of coves, depends on water level....

I guess it all depends on what you are looking for...
As far as ruins go, I like Reflection Canyon.
Oak Canyon is best for tent camping due to the proximity to floating restrooms and Dangling Rope. (10 miles)
As far as Beauty goes, Iceberg is my favorite.
If you are in a small boat doing day trips up from Wahweap, Navajo canyon is the way to go. If you are into hiking, you can either boat up to the end of Navajo and then hike up to Chaol canyon or depending on the water level, another fun hike is up a side canyon just before the big sand beach on the west side of Navajo canyon.
Cathedral in the Desert up the Escalante also makes for a gorgeous hike.

Down-lakers... :D
Good Hope Bay... even if it is a little shallow right now...
Four mile canyon, Farley Canyon (when it has water) and White Canyon...
All on the northern end of the lake.
