From what I have seen you have two straight cut gears in a box, where or how does the output have an angle to it?? is there a flexable shaft or something inside?

The gears are helically cut at whatever the V drive angle is. Usually 10, 12 or 8 degree. The straight cut gears are bigger toothed and are loud as an MFer. Make a "peace" sign with you fingers Blown. Now rotate em 90degrees. There is your V drive.

So the gears are cut at an angle huh, why does the top look like it is perpendicular to the bottom of the boat? any pics for the visually impaired?

Here is some v drive gears.
The angled gear goes on the bottom.
Notice that they are cut different directions. One of Right hand and the other is left hand rotation.
The circle guys run the RH. They run the drive shaft off the balancer. This makes is so they are not fighting the prop torque in the turns.
