I am in the process of upgrading the stereo system in the boat and need to add additional battery's. Attached is the wiring as I think it should be. Will the additional amprege from running 2 battery's in parrallel damage or create a problem for my ignition box ? Is there a better way to wire this.

Voltage is what matters. 12-16 volts is fine. The amperage is a demand by the electric device, not forced out by the batteries. Hard to word?
Your wiring to the box looks fine but as noted in another present thread, wire the negative cable right to the engine block. Make sure it is a super clean connection with proper guage wire.
