Condoms will prevent most STD's, since most STD's are not transmitted through skin to skin contact. However, there are a few, such as genital warts or herpes, than can be transmitted even while wearing a condom through skin-to-skin contact (the part of you that the condom does not cover).
I read up on this shiat once after a girlfriend told me she may have had something...scared the hell out of me, but came up clean after a test.
